샌프란시스코 만은 마지막 빙하기에 빙상이 녹는 동안 만들어진 익곡(溺谷)이다. 간석지 조성 붐이 일어 만의 면적이 크게 줄었으나 1965년 샌프란시스코 만 보존개발 위원회가 구성되어 간척사업을 통제하고 있따 가장 넓은 곳은 21㎞, 가장 깊은 곳은 너비 109m의 골든게이트 만이다. 1969년 연방교도국이 감옥을 폐기한 후 인디언들이 이 섬을 점령했으나 1971년 강제로 철수되었다.

캘리포니아 반도 북쪽 끝에 위치한 정4각형 모양의 도시로 언덕이 많다. 가장 높은 언덕은 높이 270m 이상의 쌍둥이봉인 데이비드슨 산과 수트로 산이다. 시의 앞바다인 샌프란시스코 만에는 앨커트래즈 섬, 여버브웨이나 섬, 1939년 세계박람회를 위해 만든 인공섬인 보물섬이 있따 특히 앨커트래즈(스페인어로 펠리칸) 섬은 1934~63년에 철통 같은 경계시설을 갖춘 감옥으로 악명높다. 그뒤에도 리히터 지진계로 5.0 이상을 기록하는 강진이 몇 次例(차례) 있었지만 고층건물들은 거의 피해를 입지 않았다. 샌프란시스코는 다른 도시들과는 달리 지진 피해가 몇 次例(차례) 있었는데, 그중 1906년의 대지진은 화재가 4일 동안 계속되어 700여 명의 사망자가 발생하는 등 그 피해가 컸다. 개척 당시의 도시계획 설계가들이 바둑판 무늬를 지나치게 선호한 나머지 언덕이 많은 도심의 도로들은 깎아지른 듯 경사지게 1자로 뻗어 있고, 케이블 카가 장관을 이룬다.
